Can anyone guide me what happens to messages marked as SPAM and not delivered. Are these stored somewhere on the Zimbra Server and can be retrieved by Admin. So we can capture messages that should not have bounced

Messages that have been marked as SPAM by MagicSpam have been rejected during the SMTP transaction and are not available on the Zimbra Server. You will have to address the issue which caused the message to be rejected in the first place or whitelist the sending IP address or sender, before asking the sender to retransmit the message.
Note that the PLUS version has the quarantine feature where you can configure spam policies and reputation lists to flag messages as spam which will allow the email to be delivered but rewrite the subject with a spam prefix.
